Out on the bike this morning spotted a 4-car 150/2 train at the PIN Up Waterloo platform.

RTT» (Real Time Trains - website) seems to show this was probably 3Z10 EXC>CLC (Castle Cary) which returned as 3Z20 CLC>EXD» (Exeter St Davids - next trains).

Driver route learning for when services are diverted via Honiton?

Correct!  Scheduled to run daily, Monday to Friday, but, in practice, will only run when a driver requests a refresher.

CLC is the three letter station code ('NLC (National Location Code)') for Castle Cary

I asked myself "why is a route learner as long as 4 carriages?" and wondered if I could guess at an answer to my own question - "because there is a spare train in the middle of the day and it's impractical to take carriages off and add then back in before its runs later in the day".  No more than an educated guess - comments from anyone "in the know"?

RealTime trains from May timetable have the Barnstaple trains running empty from Exeter Central to Pinhoe and reversing. I thought this might be to do with work on the Exmouth sidings.

Quite simple. After working the 0815 Paignton to Central it then works the 3Z10  Central to Castle Cary. If not required it returns ECS (Empty Coaching Stock) to St David’s.

The 0815 2F10 Paignton to Exeter Central then forms the 3Z10 to Castle Cary and the 3Z20 return to Exeter St Davids. It then firms the 2T20 1400 to Paignton.
