This is in the timetable as calling at Newbury, though RTT» (Real Time Trains - website) has it stopping at, but not to pick up/drop off passengers at Newbury on a daily basis, any reason for this? And any reason why the above quote is on the fgw journey check?

My guess would be for some reason it's not gone in the system as an advertised stop for the train, so it's had to go through Journey Check as an alteration.
